It is thought the problem is worst in areas that escaped serious flooding, including areas of Hull city centre.
Thousands of vermin deserted their often centuries-old runs during the floods, according to experts.
The mild winter and damp summer conditions have compounded the problem.
Andrew Hunn, managing director of East Coast Pest Control, said: "The conditions for rats to breed have been fantastic. They could not have had it any better."
Both Hull City Council and East Riding Council have denied there is a serious problem, insisting the number of requests to investigate rat complaints has not risen significantly.
But Mr Hunn said: "Without a shadow of a doubt, there has been a rise in rat numbers since the floods."
Steve Pratt, a pest controller with 25 years' experience, who is employed by East Coast Pest Control, said: "I have dealt with rat activity in Hull city centre that has been related to the floods."
Gary Magee, owner of Rid-It Pest Control, who has more than 20 years' experience in the business, agreed.
He said: "I have had a fair few cases of new infestations since the floods. It is alarming."
